How can you possibly confused that a more common car, with a time bomb motor and almost universally questioned aesthetics could be worth less than an iconic last of the aircooleds? How can you also be confused that the following generation, which "fixed" (again, this is the narrative, not my opinion) the aesthetics and reliability issues of the past gen, AND is newer, be worth more than the 996?
I like the 996C4s better than either the 993 or 997 but at least I can be reasonable about it. Honestly my dream car is a 996 Targa with a Metzger though.

Who cares about the headlights? They never complained about the GT1 lights, which are the same.
I think a lot of the 996 issues were it being the first water-cooled 911, and a lot of what has driven the 993 is being the last Aircooled 911. I own all the. are, and I personally dopn;t care for the 964, or the 993 as much as a G body car. The only thing I like about my 993 is the climate control. I pretty much only drive the car in the hot summer, because the AC works so well.
The 996 has grown, and will continue to do so. I have seen a swing in the 996 ownership in the last 18 months. The people buying, and looking for cars are no longe just looking for a cheap 911, which had been the case for the last 5 years, or so before.

A critical look at a 1999 996 3 pedal coupe vs. the equivalent 997 shows why it will surpass the 997 in value in the long run.

The new buyer plans to drive the wheels off it with no regard for resale value in the future, which makes me happy. Will go nicely with the GT2 he has which goes to show that some folks really appreciate the noise a NA engine produces.
