Turns out, I think something in the radio is draining the battery. It was consistently dying, even after 8 hours or so. I charged the battery up, unhooked it, and let it sit for two days -- and now it's fine. So, I think there's something causing some power draw from the PCCM+. Any ideas on what it might be? Or will I need to just pull it out, and try re-wiring everything in hopes that fixes it?

Are you sure it is turning off? There is a timer you can set so the unit will turn off in x number of minutes after turning off the ignition switch. Also, put an amp meter in series with the battery to see if you are getting current draw after you shut everything down.

You can check: turn the car on, the turn it off and leave the key in the ignition. Open the door and the screen should show "Ignition key not removed". Pull the key out and the message should go away.
Also, if you didn't re-train the windows auto up/down you might try that.

Installation on my USA 2003 996 turbo with PCM2 and MOST was very straightforward. Reused the existing GPS and FM antenna connections. Installed the new microphone; apparently the existing one is not compatible. Didn't need the FM antenna adaptor (911.645.574.55) or fiber optics MOST bridge (996.42.585.00) which are included. The kit didn't have the diversity antenna connectors and DAB receiver which are for RoW only. I put the multimedia interface box in the glove compartment, and ran a 6ft iPhone cable to the center console. I removed the really old iPod in the frunk and left the iPod adapter alone.

I don't have the factory CD player, but I have an iPod adaptor. All I did was unplug my 2004 Apple iPod.
