I think the bolt is in that pile of ball bearings, sludge and snap rings on the bottom
Part of the bolt was still in the nut, the rest is MIA (at least until I get the flange off).

Yes, I'm going to drive it with the used engine while I rebuild the original engine.

I'm not sure I'd want to sell any duplicate parts since I'm going to rebuild the original engine. If I do I'll post them for sale in the Marketplace here.

Well, I got the old lump out:
I separated the engine and transmission and removed the pressure plate, clutch disk and flywheel. That's when I saw this:
Gee, I guess the IMSB failed...
Ouch! That's nasty! It's going to be an adventure to see what collateral damaged this causes to the other internal component of the engine. Please keep us updates with images as you go along.
You should be able to use a small pry bar or screwdrivers to lever it off. There are small indentations milled into the back of the flange for this purpose. See below for examples

You personally witnessed the engine running in that condition?!?!?!
This is what I want to know too.. Though since the inner race normally tightly fits on the flange, the bolt is not the load-bearing part, so it is possible that the bearing was still aligned well enough for it to run, depending on how many ***** were left between the races.
Those ***** you see will have exited the bearing into the IMS tube, bolt will have failed from the vibration/stress (fatigue) and from there onwards the only exit for the ***** is through the IMS flange hole. That would imply that the engine did indeed run for some time with the broken bolt. Interesting pics indeed.

Since you will be completely disassembling the engine anyway, just wait till you separate the cases to remove the flange. The flange probably got "braded/flared" and is now larger than the extraction hole.Using excessive force to remove it will damage the case..
