He means rotating the turbine/ compressor housing to align to exhaust pipes/ intercooler pipes but I am guessing some if not all the exhaust alignment was already done for the engine dyno.

Yes that's one of the jobs to be done, compressor housing, plus a small alteration to crossover pipe. Then a down pipe to fabricate
Tim - do you have any pictures of the construction of the plenum for you intake manifold? I am interested in how you constructed the main plenum.

No, I didn't take any pics of the manifold construction as I thought I was only making the one. I never really had any design goals, only that it should fit nicely under the bonnet. We have used similar looking manifold on other engines that have worked ok. The plenium cover that I used is for a Toyota upgrade, its cast alloy, nice and strong. It was to big and I had to cut it down to size, to fit a back plate I had machined. This I can supply. This is a picture of the manifold that's widely available on ebay.

Also a picture of the inside of the manifold.
This I then welded onto the original S2 manifold runners.
Any chance you could post up some basic dimensions? My application would be slightly different as it would be for an 8V. Mainly looking for dimensions on the plenum.
