Looking at the pistons I am going to guess that you have shortened connecting rods. To use a 3.0 crank you either have to move the piston pin location higher or use shorter rods. I prefer to raise the pin and use stock length rods but this puts you into a 'custom' piston

A couple of reasons –
I generally use custom pistons anyway so there is no added cost to spec out a different pin location.
Keeping the rods at stock length makes ordering and inventorying them easier.
And last but not least – better rod angles.

The Pauter rods are stock length rods. They came from the 2.5 with stock pistons and stock crank Before the 2.8 conversion. The JE pistons ARE custom pistons for 8.5:1 with 3.0 Crank and stock length Pauter rods. The reason I went with the 2.8 on this build was: The Nikasil cylinder wall coating the previous owner did was coming off because of stock rings instead of rings for Nikasil. To get rid of the Nikasil, had to bore cylinders and that required new pistons. Since I was going to have to get new pistons and already had pauter rods, the only additional cost to go to 2.8 was a crank. I was able to sell my 2.5 lightened cross drilled crank for the same price as a 3.0 crank. So actually the only additional cost to go 2.8 was me having the 3.0 crank lightened and cross drilled.

Richard- I am a little late to this thread, but all the same very sorry to hear about your misfortune.
It seems these cars are real heart breakers if you keep them for long enough. . .

OK, the pin height didn’t look like it had been raised (hard to really tell from the pics!). Its less than a ¼” difference so it is hard to tell without a good view.
On another topic…the score piston pins are a real strange find….that is not common even on highly abused high mile engines.
