All three are concourse-quality, low mile, highly specc'ed, impeccably presented, no-story, well-documented, near flawless examples.
A similar RWD 997 GTS coupe, 6MT, with full leather, has, and will, continue to fetch over MSRP.
Those valuations you listed are akin to the blue Sport Classic-like and Macadamia Brown 997 GTS coupes- which traded for $131K and $177K, respectively (all in).
Anomalies- but they can/do create a rising tide that often lifts all boats.
Comparative analysis on Bat:

997 GTS Bat results
You are spot on that the over MSRP GTS are rare birds, but with far fewer 997 GTS in existence than .2 turbos, the pool of cars is much smaller and the demographic of admirers much narrower than TT buyers who may value the "GT" much more than the "S". Not that the performance factor is not present, it IS, but like a GT3 owner appreciates, it arrives in a very different manner than turbo grunt. Plus AWD weight/steering feel. Faster is not always "better". GT3 buyers are currently paying handsomely for that quality.
This GTS was only $7K, $12K including the Bat fee, over MSRP, but still a watershed sale:

My take is that an outlier doesn’t set the market. There was an Honda S2000 that sold for $200k on BaT.
That doesn’t mean all the other ones listed for $40k are under-priced or reflective of a market downturn.

Thanks for the heads up.
This is in better overall condition than a 32K-mile Cab I just inspected across the Bay in Oakland.
Likes:
SPASM, LSD, full leather interior, detailed service records (plus replacement of wear items that 128K miles requires: engine and transmission mounts, water pump, thermostat, coolant reservoir, drive belt tensioner, ignition coils, and spark plugs). A Cali car with zero underside rust. $128K MSRP.
Mods:
Tasteful and unobstrusive; CSF center radiator, Sharky, DSC, newish tires/interior trim pieces, Apple CarPlay w/B/U camera and 100% XPel Stealth matte PPF.
Dislikes:
Comfort seats, 128K-miles of wear and a PDK with no extended warranty, a MF steering wheel (pure a personal preference)... and it is a San Francisco car with history on crappy roads, steeper than steep hills and suffered from the typical urban plight of "The seller notes repaired cracks in the front bumper cover, dents in the left rear quarter and the right rocker panel, scratches on the door handles..."
Mostly due to mileage/matte film and the original PDK, I predict it will hammer in the high 60's or low 70's, unless RNM.
A GREAT driver for someone who can rack up many enjoyable miles in a well cared for GTS.
This is in better overall condition than a 32K-mile Cab I just inspected across the Bay in Oakland.

I see that it’s current posted for $97k. I believe it was originally $99k when it was first posted. If you look back a couple pages, i think someone offered $90k and dealer wouldn’t budge. As cool of a color as SY is, the buyer pool is small. The fact that this has sat for multiple months tells us that it isn’t priced correctly or the proper buyer hasn’t come to the table yet. The overall car market continues to soften and used auto rates are still high so it shouldn’t come to a surprise that a $99k PDK GTS with close to 40k miles isn’t selling instantly.
