Is the circular plate/cutout thing stock? Mine doesn't have one.

no, buy the correct grommets and don't worry about it.
+1 Couple of bucks from the dealer for all 3, install in about 30 seconds total.

When you see the pic of these, you'll understand Quad's comment. Its more of a tube and has a right angle in it to prevent water ingress. If you search the part # on Pelican it has a picture ($3.25 each).

The funny thing is when you've installed them, it almost looks like something is dangling down and needs to be fixed...

I don't know what there is to "drain" in the luggage compartment other than fuel if I have a fuel leak or battery acid if I have a ruptured battery. Water, if I had a leak, but since I don't, I used some 5/8" x 1/16" rubber plugs.

At the time, nobody seemed to know the part number of those drain tubes. I have them now, but I'll leave the rubber plugs installed for now. If I did use them, I'd stamp out some open cell foam and insert them into the tubes to keep dust down; my luggage compartment was dusty/dirty with them in place.
