Just picked up my 991 - help please

I have a 991 C4S that I'm also breaking in (~700 miles so far). Yes, I think the engine is quite rough between 2,000 and 3,000, although it does seem to be 'loosening up' over time - or maybe I'm getting use to it.
There is a thread about manual cars having a camshaft sensor update that you might also be hitting:

I would not worry about occasionally using more revs during break-in, these cars are used for demos and driving training without being broken in and have no adverse conditions later in their life.

I had the sensor problem fixed on my 2014 C2S a couple weeks ago. I haven't noticed anything like the OP is describing, smooth thru all gears

I drive a 7MT C2S and I also engage sport plus whenever I get behind the wheel. I like the more responsive throttle feel and rev matching. I don't notice any hesitation in accelerating from 2k - 3k RPM.

Not 100% sure, but I think you are right. I believe only overrevs are logged.
I was also told that all engines are tested at the factory to various rpms, so I don't think for a second that occasionally revving the engine higher than the recommended by Porsche would hurt it one bit.
One salesperson said that you should break in a Porsche like you intend to drive it.

Can't recall if they still take sample engines on the testbench for a hot run, so not going to comment on that. I am sure though they take about 10% of the completed cars from the line on the road for a testdrive.

Sure they can. One over-rev would be over the brake-in limit (4,200 rpm). That's why Porsche's DME can log over-revs in several ranges; to potentially deny warranty claims on abused engines.

Hesitation and stumbling are usually problems associated with engine calibration, not engine damage. If your engine isn't smoking or making any knocking noises, continue to break it in and stop worrying about it. Hopefully in time the factory will have a better calibration and can re-flash the PCM to resolve the issue.

Spoke with my mechanic today about the issue. He did say that starting 2nd gear at 2,000 rpm is definitely lugging the engine but that I should still be getting smooth power delivery. He doesn't have access to the latest software so he is recommending that I complete the break in process and then take it in to the dealer to have the software re-flashed.
Anyways I have been waiting until I get up to the high 3,000s (almost 4,000) before shifting out of first and I don't notice the issue if I start 2nd at above 2,600 rpm. Other than that I'm having a great time with the car as I learn to drive it. If they can't fix it I don't think it will even be an issue for me because I don't want to lug the engine anyways.

Same here. The gears wind up nice and smoothly with my 7MT C2S. I broke the car in as recommended and now am enjoying its potential whenever possible.
