Before anybody jumps to conclusions based on what I wrote, just be aware that my only affiliation with the event is that I'm a registered racer. So, I'm just posting a set of groups that I think makes sense. I wouldn't be surprised if the stewards could find an even better set of groupings.
That being said, the E group currently has 35 racers in it. That fact alone is going to require some odd groups.
If SP1-SP3 are supposed to stay together, here's another set of groupings that might work (especially since there is a split start for those groups)
Slower Group: A, B, C, D, E, GT6S
Medium Group: F, G, H, GT5R, GT5S, SPBOX, SP1, SP2, SP3
Faster Group: I, J, GTB, GT2S, GT3S, GT4R, GT4S, GTC1, GTC2, GTP1
Fastest Group: GTA1, GTA2, GT1R, GT3R, GTC3, GTC4

Question : I was looking at the results from last year and mylaps.com doesn't differentiate between stock classes and prepared classes. Are they just all thrown into the same group on mylaps or am I missing something ?

They are all thrown into the same group. Other than the PCA web site, there is very little differentiation done. There aren't separate awards for the stock cars versus the prepared cars.
