Was your battery disconnect or drained??
I've had this happen to me several times. However, it only happened after my car lost power from the battery being disconnected or drained. The situation coorected itself before I had a chance to do anything about it.

No lost of power, the only thing I remember was that the window did the infamous roll down 1/4 way when I closed the door, then after that it wouldn't auto roll up or down anymore.

I can confirm that; I had my battery disconnected yesterday for 1 hour and lost the auto window function as well. However, after parking the car for several hours, it corrected it self again. Happens everytime I disconnect the battery.
