If you have a pre-MOST system, then it's easy.

I highly recommend an Alpine head unit with the optional iPod controller. I had one in my 993 that is going into my 968 and I love it. The unit in my 996 didn't have the capability. Other kits will cost a lot of money and generally will not give the robust features of the Alpine unit....

The 2000 is a pre-MOST car. If you don't have a CD changer and you have the CDR-220 you can actually hook up your ipod for just a few dollars by utilizing the AUX input on the Becker head unit. You need to get the AUX/ipod harness/adaptor from Becker USA (about $16.50) and a Belkin ipod car unit (about $25) that plugs into a cigarette lighter and a patch cord from Radio Shack ($7) and an power outlet from radio shack ($9) or you can forget that and take apart the Belkin and splice it directly into the power source. There are couple of installation options. Both here an Renntech.org have detailed write ups. The Search is your friend. FYI I have done this installation with my ipod. Very easy.
The end result is you will have to use the ipod to control the music and you will just have one white cord running from the center stack to the port on the bottom of the ipod.
The other possibility is to change out the head unit to something like the Alpine units that can control the ipod through the head unit. The advantage to this is you don’t have to use the ipod to control the music but you lose the factory look of the Becker head unit.

Let's keep this post alive as it pertains to the MOST system. I want to know about new options without fm transmitters. It will be a modulator solution I guess..................
Thanks,

Unfortunately the ideal solution is not yet available. Here is the latest (although not really new):

I still use an FM modulator and a wireless remote and stick the iPod in the glove box.

I saw an Ipod integration kit that I was going to buy but cant' find it now.. GRR.
It's for cars without a CD multichanger, and connects via the multichanger port on the standard head. It has various modes, but the one I liked was setting it so that if you selected any of CDs 1 though 5 it would pull up playlists 1 through 5. Was $199. If I can find it again I'll let you know ;-)
