Having exhausted (sorry) other avenues I figured I'd tap into the breadth of knowledge on rennlist and see if someone could help me out with a question regarding the interchangeability of 996 mufflers.
My '99 c-2 6-speed is in need of a new passenger side muffler as it has a bad rattle when running cold (spent baffle?). Anyway, I've noticed there's a lot of stock 996 mufflers in seemingly good condition going for short money on e-bay as a result of people upgrading to performance systems but have yet to get a conclusive answer on whether or not a later year 996 muffler will fit my '99 without any significant modifications. The part numbers are different between the '99 and 2000 and the local Porsche service shops can't give me a definitive answer without seeing the parts...any help would be greatly appreciated.
They all fit. Depending on the year, at worse, you have to do it transfer the mounting bracket from your current muffler to the new one. I bolted on 2003 C4S mufflers on my 99 just a few months ago. 30 minute job.
If it's the cans you need you are welcome to mine (free)....just pay for shipping. I held onto mine after putting on PSE in case I needed to revert back but I never see that happening. Not sure what shipping would be though.
Ship FedEx ground. It's less than $30 for the mufflers and is faster than UPS despite being half the price...
You can definitely put later model mufflers on an earlier 996, but I would not put a 99 muffler on the later VarioCam Plus (02-05). I know for sure that you can't do that with the PSE, so maybe the stock mufflers are the same situation.

BTW, I think your current PSE's are getting worn out, so you should install some new ones. When you do, I'll be happy to take the "old" PSE's off your hands!
