Default HELP with Cabriolet top

I have replaced my worn top, including the frame, with a top from a much lower mileage 996. When the new top is up, it fits perfectly. When I try lowering it, the roof folds down but leaves a 1" gap between the top and the roll-bars panel. The bigger problem is that the clamshell does not go down completely. It stays about 2 feet above the back area. If anyone knows what I should be checking, I will appreciate your advice. Thanks in advance.

did you "recalibrate" after installing the replacement top?

This.

Does the top complete it's sequence when opening? (i.e. do the windows raise at the end of the cycle, even though the clamshell is up, or do the windows NOT raise, and the cycle just stalls at the clamshell closure step?)

With much more detail, photos, etc., we might be able to help more.
