Yes & No, The normal 996/Boxster gearbox has a different bolt pattern than the 964 or any other Porsche cars, but the GT3,GT2 etc. use the same bolt pattern that goes back to the 993>964>911>901>356 and early beetle VW!!!!

So theoretically one could bolt a GT3 gearbox to the 964 engine, but the shifter is cable operated and the mount forward of the gearbox would not fit.

If you want a 6 speed a 993's is a direct bolt in.

jeez ...........

it'll be easier to find the elusive 993 c2 box than it will a gt2 , gt3 , or 550 !!

Actually the funny thing is that the GT3 gearbox will bolt up to a real 550 engine since it too uses the original 356/VW bolt pattern between engine and gearbox.

also - the Cable shifter will allow you to re-locate the shifter higher in the car a-la carrera GT or a current rally car practice.
it is a dramatic difference.
if you want to take this a little further - the engine will fit as well as the radiators.
i have been looking at a futue project - putting a 996 motor in a early 911 (69-73) complete.
but i will have to wait for my cup car project to be paid for
