Merc: well, the stock struts are not for Koni, yet the modification allows Koni inserts to be used on them right?
So I would guess there wouldn't be a problem.
But as you said, checking with paragon will confirm.

Choose Model*: 87-89 944 or 944S
86 944 Turbo
87-88 944 Turbo
944S2 or 968
KONI Conversion*: Standard conversion
Perch Delete for ARHK [Add $30.00]
Spring R&R [Add $20.00]
KONI Conversion Color*: YELLOW
BLACK
Strut - Koni Sport, front - Conversion
The new Koni 8641-1414 Sport struts are an insert replacement for those late model 944 and 968 with sealed struts. Roughly, the process to install these requires that you cut and drill the sealed strut to receive the new insert. The insert is then bolted in through the bottom of the casing, and finished off with a fitted rubber piece to hide any trace of the procedure. We've documented the procedure online through our Tech-Session site - Click here for details

I am fairly certain that you should have no fitment issues. If they do not fit text me and we will work something out.

Todd,
We are doing the same thing I think that currently is the only upgrade short of coil overs.
My car is a 1987 model with the stock shocks curently, I am putting 250lb springs on the front as well.

I have Koni struts and shocks on my 951. They are servicable by Koni.
My Acura will need to have the insert as there are no struts made for it.
