I'm not sure what you are measuring. You need to measure crank endplay at the flywheel, not the flex plate. If you are going to use a caliper instead of a dial guage, this guide by Tony Harkin will help. EDIT: OK, I just saw your new post....looks like your check is OK if similar to Tony's method.

"Pull the pan"? Do you know what's involved in doing that? This ain't no Chevy oil pan. Working alone, figure 10 hours off to back on. If the gasket is leaking (almost undoubtedly) or the motor mounts are collapsed, then this job should be on your list. It's one of the dirtiest, nastiest jobs on the car, especially with your back on the ground. But since you have already pulled the tranny, you're getting familiar quickly with some hard work. If the crank endplay is really only 6 thou and the pan gasket and mounts are OK, do something else. 6 thou is lowest I have heard, other than ZERO which is actually a very bad sign (crank is seized on the thrust bearing and will not move fore and after).

Before pulling anything else, go to Harbor Freight and pick up a magnetic base dial indicator ($25) and measure the end play properly. Using a vernier "caliper" is not the proper way.

tie rods ball joint, i might accually get the kit and rebuild the upper arms too

after you do some research on crank endplay you should be able to figure out how to measure the endplay correctly,
Since your getting advice I was figuring you know what your were actually measuring,
maybe thats not the case here

M, right. Throottle quadrant on S4 is up on the drivers side plenum, on the S3 it is on the arm that supports the clutch fan. Doesn't seem impossible to overcome but could be a hassle if cable length and travel are different.
