If I understand you correctly, you want to modify the lower crossmember so the engine remains at (or near) the stock height with the pan spacer installed?

Actually I would like to lower the engine as well, maybe only a 1/4th to 1/2 inch. I'm going to be going with solid mounts and need as much clearance up top as possible.

If you could live with the steering rack being lower and the consequent tie rods not being level at proper ride height thus inducing .....I can't get my head around which wheel will toe in and which will toe out when cornering but you get my caveat.
It should not be a big issue to cut the Xmember vertically just inboard of the inner brace mounting point. Remove 1/4" from each end of the central section. Then weld it all back together using 2 1/4" thick plates vertically to step down the central section. It's probably not neccessary but I would also add filllets or haunches to the underside of the outboard connection to the 1/4" plate and the topside of the inboard plate.
I encouraged Carl to do this with his bolt together X member as I thought the bolts should be further apart - I don't know if he implemented it or if anyone other than him has used one.

if you trim the ribs off the pan you should have enough clearance without any other mods esp if your adding solid mounts you could almost rest the engine on the cross member but you wont
