From a stop with the engine running disengage the clutch if the noise from the rear disappears, possibilities are torque tube or transmission.
Toejam,
A clinking noise in one gear could be a broken tooth on that gear, drain the oil and see what comes out.

Steve, you actually bring me to another question I was going to ask... how are you supposed to get to the fill plug on the top of the transmission? I've heard of people snaking funnels through the battery case to fill the transmission, but I dont see a way possible to get up around to take the plug out (If I knew exactly where it was, that might help, too
). What's the trick?

The fill plug on the five-speed is the top plug on the rear face of the differential.
ALWAYS take the fill (top) plug out before taking the drain (bottom) plug out!

As Wally says take out the fill first because that way you are sure you can fill it back up. Don't ask how I know! (Doh!)
But the way Ifilled it up was to use a pump style bottle with a length of hose attached. Then I just pumped for about 15 minutes and the job was done! Anoter way I have heard of is using an access plug in the trunk or battery box and snaking a hose through there and then using gravity to fill it up.

This is not inside the car, but it might be a possibility anyhow. I think there are some little metal shims between the tranny and the mount. If the tranny mount bolts were not tight they might jingle. I had a 914 that jingled for that reason once.
