VEMS shares nothing with MS...
perhaps in the past they did but not now.
VEMS has its own proprietary tuning software, as easy to use as TunerPro if you are familiar with that.

So from a performance standpoint what are the differences between NA tune and Vems? I understand that NA tune uses MAF and the stock DME and Vems uses speed density via a MAP sensor. I'm running a custom grind cam, 272 duration and stock lift, so I'm concerned with the map sensor and needing a vacuum canister for the ecu... Thinking that MAF would be easier but I also like the auto tune feature of Vems.
Also, you said $1200 for the setup. What all did that include? I've seen the Vems for $500 alone so what costs so much?

272 isn't a huge cam, I think it'd be fine, but even if you had to run a vacuum can that's hardly a big deal.
$1200 is for the Plug-n-Play setup completely configured to run a 944 engine and plug into the 944 wiring harness.
The $500 or whatever is the very basic ECU without any wiring adapter or preliminary tuning to get you started...the very DIY option.
Having it mostly figured out already was easily worth the price difference for me.
I sold my NA tune to buy VEMS...if that gives you any ideas.
