That is precisely the difficulty I am having. I can't see into the manifold to determine when the plenum is full and not the runners. Doing the reverse may be easier if I can see inside enough to tell when the runners overflow into the plenum. It's worth another shot while I still have the two manifolds side by side.

What are your main goals of this project? Improving the design? Increasing HP for the NA motor?

If your goal is to increase HP, just get a MAF.

The ultimate goal of this excerscise is to improve the efficiency, and hopefully increase the hp over the entire rpm range, using inexpensive modifications. Typically the first few hp come with the least amount of $, and the $ per hp increases after this is in a non linear (seemingly exponential) fashion.

I realize that some of this stuff is not for a first time DIY'er, and that to have this work completed professionally could be cost prohibative, but anyone with some time, patience, and some spare parts can get some inspiration to tweak "what they've got". I have done the huge hp/engine swaps/turbo's into small cars, and I am currently enjoying the challenge of working on this car to find/make improvements to it with out breaking the bank. My $ investment so far has been negligable in the scheme of things, though if I ever found a cheap S motor, I'd be doing these same types of things to it as well.

if you get an S engine, get rid of that stupid intake manifold they have and make a new one
