I understand. You were not the only one who had this issue, and Josh Hanrahan in Cali had identified this as an issue.
I never had a problem, even though I'm nearly completely Apple hardware centric, because I ran Boot Camp.

Aw, I thought maybe version 3 would make the software usable. Seriously, I'm a software engineer, and I can't figure this app out. They can design hardware, but it seems software is not their forte.

After a steep learning curve, I find the software relatively easy to use.
There are modules clearly, and some are legacy while others are new (to take advantage of new hardware/capabilities), but I found the most valuable insight on the mechanics of setting it up to your liking come from John Block, at Auto-Ware.
