I have some slight damage to the rear of my 2005 997 and now have to replace the rear brake lights, my question is will later model led lights fit
without any problems?

Like the previous posters mentioned, you cannot put 997.2 tailights on a 997.1 due to differences in the design housing itself, requiring a new rear bumper if you decided to go this route; however, as jhbrennan mentioned, there are some great LED alternatives out there.

Check out dectane and rottec brand rear LED kits. I've seen a lot of member on 6speed pick up these kits and have been happy with them from what I've read.

If your rear bumper is damaged as well, you can convert to the 997.2 look. The difference is the lights and the bumper, and some modules. Do a search here and on the 6, people have done the swap. Nice deal if insurance is covering it.
In case your bumper is not changed but repaired, and you want to keep the .1 rear lights, there are 2 options as mentioned.
Here are some side by side of the Dectanes vs factory vs Rottecs. Been through all three... Currently on Dectanes. They match the .2 the closest, when not braking, and as we are used to the factory look they seem to be the less after market looking...
All taken after a nice bath... Note the changes, 22mm rear spacers, vs 16mm rear spacers and H&R drop...

RotTec does a nice job on both the fronts and the rears. I have both. The quality of the products equals OEM. You'll have have to change a light bulb again.
