Going back to stock. PCM question.
Not completely sure, but you have two issues as I understand it: 1st, there was a hardware change to 3.0 and then 2nd there is a coding issue that can only be addressed by a dealer.
PCM 3.0 was released in 2009 but there were changes made during the 2011 model year (version 2). This is NOT PCM 3.1 which was introduced in 2012 (not 100% sure, someone here will correct me on the date). Anywho, 3.1 or 3.0 version 2 can not be retrofitted in our 2009 cars. So, you need to be sure to identify that it is the original PCM 3 head unit from 2009, 2010, and then sometime in 2011. I looked at my parts katalog and it has a ton of part numbers for this head unit reflecting options. Really confusing. 997.642.??? are the leading numbers. I am not sure what the last three digits (not shown in what I wrote) are for... very confusing.. but usually imply the PCM options. See below... you can do some homework to figure it out.
Regarding the coding the dealer must do to make it work in your car, there are two issues for this: 1st, it must be "mated" to your car and I not sure all the reasons for it... there are options for your car such as sport chrono etc, and the PCM system must talk to all of them. The dealer can make this all happen... it is not such a big deal. The 2nd is to make the PCM unit a Bose premium or base unit via a software switch inside the programming. The dealer flips this software switch when they mate the unit. If Bose premium, the optical output on the rear is activated and the speaker terminals are shut off. Visa versa for base. For premium, there is a processor/amplifier located under the passenger seat that uses the optical cable for comms. In short, you needn't care if the unit you buy is Bose or not, the dealer will make it all work. I have no idea what dealer's charge for this.
I have not confirmed what I wrote above, so best to do more homework. I am fairly sure of the above, but you never know with this crazy stuff.

You should only care about item "1"
Column on the right shows the various option codes for your car. Look at the options you have, and then you can see the corresponding part number on the left. While this may scare you a bit, I found that cars imported to the USA usually are one to three variants at the most. Anywho, most of the conigurations are done with coding by the dealer. I am not sure where the navigation unit sits... inside the PCM or in another box... not sure.
