Ah, prior un-reported facts at the root of the problem.

The battery in the key fob wouldn't cause this problem, as its the passive RFID chip in the metal key that is what the car communicates with, and that doesn't use the key battery, instead gets its power from the radio signal the car sends to it when it queries it for the ID number to check.
