the stockers are ok, as long as they havent been modified or are not within two years of factory suggested replacement. (which yours are not)

but usually when people put the cage in they usually upgrade to a more secure seat belt which connects to the cage, but its not completely necessary.

Are there any safety issues using a bar with just the stock belts... i.e. does the harness add a measure of safety from banging the bar in an accident? Seems like it would.

well the concept of the upgraded harnesses is that there isnt a place of weakness and pressure is applied evenly through out the whole body in the case of an accident. I think you are fine for using the stockers. I plan on using my stock seatbelts in my GTI until I can pick up a racing seat i like and make the set up look clean.
