An easy way to remember is the INPUT shaft connects to the engine and the OUTPUT shaft drives the axle.

its pushing INTO gear...
Funny thing is yesterday I went to my stealer to get my front pads changed when I was there I asked them to grease the clutch pedal mechanism to eliminate this slight creaking noise...
When I got there in the end of the day beside the fact I felt raped $800 to change pads, pad shocks and change brake fluid!!! I didn't I do it myself... DAMN. The service manager said in the end that about the clutch noise was due to the fact I needed a new clutch. The fact tha the clutch was getting too stiff was putting an extra efford on the pedal thats why the noise is becoming more apparent...and finished saying:
"...when we change the clutch we clean and grease the shaft and you woun't believe how smooth the shifting will be!!!"
I smiled and replied I know, I know...

If so and those are good, you're looking at opening the box.

motor and trans mounts are an x'lnt piece of advice also if happening in many gears. drivetrain flexes a lot under lateral stress. amazing how many cars may still have the old 996 t-mount. a new 997 mount is a world of difference alone. but if that's an alignment issue!? then you've dodged a multi K$ bullet.
