I should clarify by saying I will have the CDR23 Becker head unit and the correct amp from an '03 C4.
That being the case will fibre optics still be an issue for me installing in an older vehicle or will I be okay?
Suppose it will be locked?

The security code for the 2003 -> is stored on board, ECU or ? You will probably be able to get it from Becker if you give them the CDR serial number.
I have a 2004 with NAV. I want to add an IPod. To do that I have to add a Dennison 500, available from Bumper Plugs, to get the IPod into the optic "circuit". I also will have to go to the dealer to have them program the IPod into the cars options as a CD Changer. Yours probably will go straight from CDR to amp & back. Not sure if you can or need to program anything to talk to each other.
The fiber side of my circuit looks like this:
