I've had the thud/thumping sound also except mine's a tip...manual shifting into 2nd and sometimes 3rd. The engine mounts are visual hard to check if they're bad or not. I pulled both out and they were shot as I could move them around very easily with my fingers. The new mounts were very hard to move. Replacing engine mounts didn't solve the noise though. The tranny mounts were looked at and the mount top portion rubber peice was basically shot making the tranny hit metal to metal. I filled it with silicone and the thumping is gone.
