Probably when the service manager inputs the parts numbers its the new updated part with a different number from the original. This is while the system for checking is still only using the orginal part number. If so I'd think combined with your newer coverage the newer part should be covered under your agreement if it comes down to bickering. If the service manager is a cooperative guy and up to inquiring have him run the older part number and see if it shows being covered. If it does it shouldn't take too much thinking for him to understand the system is flawed and him needing to do an on the spot correction is the way to deal with your billing.
