Had a similar behavior a few months back. After the car sat for a bit, I took it for a drive, three blocks from the house the CEL light started to flash, I immediately went to idle and it was very rough. After a few seconds of this the CEL light went away and the idle smoothed out. I returned to the house and connected the Durametrix, it had a code that showed #4 cyl misfire. I cleared the code and it has not happened since, been driving the car about 100/150 miles a week since.
