Today I added a FVD deep sump to my 996 and while doing so I tried to read my engine ID. Looks like my engine number is M96/04AT66Y65978 which I believe to be a model year 2000 motor. My chassis build date is 11/98. So, do I have a factory replacement engine?

AT is short for AusTauschmotor or "replacement engine". Therefore, Porsche replaced the motor in your car.
Based on a small sample of one, the year/type of the motor, the date code on the motor and the year of the motor install do not need to be the same with these AT replacement engines.
Off the top of my head, for example, my 2002 Carerra has a m96/03 serial number engine with a 2005 date code and a record (dealer invoice) of installation in 2007.
It's an M96.04, so it is likely newer than 2000. It may have the later larger single row bearing, but you won't know for sure until you pull the trans and look at the IMSB flange.
There is no date code in the engine serial number. My 3/98 build has a M96.01. later varieties include the M96.02, M96.03, and M96.04, as I recall. For the 2006 model year (and possibly late 2005 model year), Porsche began using the M97, which is very similar to the last version of the M96.
