Deleting OBDII Fault codes (ie CE Light for Carbon Build-Up) from Engine ECU

OK bringing this subject back up again as I too got the dreaded CE light with fault code 08 (Secondary Air Injector Cylinders #1-3) problem.
Just spoke with Todd Knighten of Protomotive (no affiliation) about this matter. He says that he can write out the code when he reprograms the engine my ECU at the same time for performance gains. It sounded really interesting so I may go this route.
Are there any hazards in writing out this code? Could this be something that I would regret later on? If it isn't, I would want to get the code written out then if carbon build-up doesn't hurt the performance of the car.
Has anyone been able to write out this Emissions fault code from their ECU? It would be interesting if anyone has.
