Why the wheels stick out a little bit with CF roof, are the tires different?

That's really odd (and very observant of you)! I'm sure there is no difference in wheels when you spec the CF roof. It's probably just an oddity of the configurator, like how my spec showed no brakes at all when I selected black painted calipers.
