You "can" do either. There will be a small area around all the letters that the PPF doesn't stick to because they're raised.
I think a more pro look is remove and put on top of PPF. After all, they're on the paint now. You want the PPF to look invisible. Upon inspection, you'll notice that a condom is covering the stickers.
