Can you claify the porting please- do your injector blocks come in all sizes? Would you plan to port the intake and head to 41mm from 38mm on mine for example with this setup, you could get away with keeping it all the same at 38mm or is there a worthwhile benefit to go ahead and port it?
Whats your thoughts on the stock intake vs the 3.2 alot of people go for?

Yes, they can be had up to 41mm. The need for porting will have more to do with desired HP and what you already have done to the car. It is not a blanket yes/no answer.

If the 3.3 intake is ported and flowed properly there is no reason to go to the 3.2 unless 800HP is your goal. The key here is to have a good flowing system that is equal runner to runner yet allows you to retain all the stock fitment.

Another thing, the stock air induction system has to go correct? What do we replace that with?

So many people run the line and ask for trouble with modified motors. These pictures are from a motor that is less than 7K miles old and the well known tuner that built it said to short shift at 5K. That is not practical and what happens is this

Alex, the problem is these engine are getting rebuilt by shops that customers spec out SC or 964 cams, headers, and the installation of 98mm Mahles. If they enlarge the inlet/intake head ports. It is a receipe for maxing out the CIS fuel system. All the money was spent on the engine rebuild with no money for the fuel system. So here you have a just spend 20K on an engine and know you have to short shift because you are running lean on the top-end.

Snowboarder, those "were" your pistons Sorry to see this disaster. I sometimes wonder if some of these "builders" know how a K Jetronic functions. I am sure it is a newbie shop that deals only with 996s. Assuming they don't know much, wouldn't they at least put a wideband sensor in there and do a few runs to see what happens when they are tuning it?
And BTW, I believe that regardless whether they answer you or compensate you or not, you should let this community know who they are, so that nobody has to go through this.

Hey man sorry to see the internals in your car were that bad Really that's pretty effed up if you asked me? What kind of work and/or tuning was done? If this happened in the 996tt world heads would roll...

that really sucks man. Those guys should compensate you with something really. It's your money at the end of the day and you should get what you pay for. I'd be bloody pissed.

Hold tight Guy's, Stephen is nearly completed with the car. I believe he will have it running tomorrow and spend the next week doing a little tweaking and driving the car before he allows it to be shipped back to me. Once I get the car, parts and Stephens assessment of the whole ugly mess I will give Tweetly Dumb and Tweetly Dumber, yes there are two of them responsible for this mess, a last opportunity to make things right. Stay tuned, there will be a lot of very surprised folks on this board if they don't come through!
