My seals don't look too bad but leak, I think the roof, windows etc all need adjusting as one window goes up higher than the other and you have to manually pull the seal over it.

Is there any where else water comes in from apart from the roof seals that I should check?

Default Check your frunk seal

Yes, if the frunk seal is bad (usually tears at the top corners) then water can run in under the hvac suitcase/behind the dash and end up on your feet and floor. This is can be a surprisingly high volume leak BTW.
