If that 12 pin is for the IMS, it'll need to be connected to the unit or jumpered for the injectors to be powered. The 12V comes from the 87 pin of the LH relay which is picked and provides power from the 30 bus. Even if you jump the LH relay, the IMS missing will still not send 12V power to the injectors.
Check for 12V on the red wire of the IMS connector. If you have it there, you have power going through the LH relay. If no 12V at that red wire, the LH is not being fired by the EZK.

again, this is not a "plug and play" drop in you are doing. you have some serious wiring to figure out. granted its not that much compared to a complete aftermarket set up, but i would stop. disconnect. and get the wiring diagrams for both years, and start seeing what is the same, and what needs to be changed.

Changing from an S3 motor to an S4, however, is complicated.
One of those "if you really have to ask how to do it, you need qualified help."

If you want to get the wiring prints, and go through systems sequentially, I believe it can be done, but this is not a Saturday task. You are facing things that others have faced, and it's fixable but not without some wiring diagrams, and knowledge of the dual computer wiring of this car. If you didn't get the IMS relay board from the donor car, try to get that now, it's going to be important.
We could start by jumpering a bunch of stuff, but who knows? maybe we'll make it worse.

I would cut my losses (time etc), and see if you can't sell that 89 motor and get the correct one so you have a true plug and play project. by far the easier of the two options.

Don't give up.
If you have the harness with the IMS relay, just bypass the relay a quick search will show you.
Make sure the two large green/white wires are switched for their connections or the car will be firing the wrong coil for the cylinder.
