I put a new hatch release button in today, I found my fader **** under the matt where is is supposed to be, now with that said, was it intentionally put there as to not interfere with an after market radio?

Quite possibly. Do you have the original speakers in the car? If not, then the entire factory wiring for the stereo (including the fader control) was probably bypassed when they installed the new system.
The factory stereo wiring includes cross-overs mounted on the lower parts of the backs of the door panels, plus the fader, and potentially the optional amplifier as well. New speakers would have come with new crossovers, so that would have been the motivation to bypass the factory wiring.

When an aftermarket stereo is installed, the installers will remove/bypass the OEM stuff as much as possible. The guy who installed the stereo in my '85 (Sounds Incredible Mobile) used the fader **** to control the volume on the subwoofer via the amp. Usually I keep it at set at 11.
