Default Couple interior issues (floor & wiring)

Got my driver's seat out to facilitate dash removal and was cleaning up underneath (lot of change down there). But here's the first disturbing thing I saw (the red circle marks a silver-dollar sized hole):

Default part 2: wiring

Now I was looking at the wiring as well, and thinking since I've bypassed the factory amp (or it was bypassed for me by a PO) and the stock fader **** doesn't work, how much wiring can I get rid of. Also, if anyone could enlighten me as to what some of the loose connectors are (esp. the ones in my hand, though I think the black may be for the seat heater?) I'd greatly appreciate it.

First one is the holes that access the rails under the car. Holes about every foot or less. Try not to get stuff in them.

Exactly, as the others are sealed (well as well as can be with that crusty paint) I'm thinking of bondo-ing it over. Any ideas on how to keep the rest of that paint from flaking off? Maybe some dynamat?
