Water in rear seat floor- any leak finding hints?

Alex-
I had water in the same location until recently. Turned out to be leaking through the hatch hinges, or more specifically, through the bolt threads that attach the hinges. I believe it has been mentioned before here, so you might check the archives on that topic. I removed one bolt at a time and used silicone sealer liberally on the threads of each. No sign of water damage to the headliner or hatch liner, but that was where the water was coming from. The only reason I could see was that perhaps the water ran down the plastic bolt access plugs covering the hinge bolts, and never had a chance to soak into the headliner.
If you have water in the spare tire well/battery box, then it could be the rear quarter window seals, as Heinrich mentioned. I ended up resealing those with silicone as well, after I watched a small river run down inside the car on each side during a rain storm. Good luck.

Update- I pulled off the rear visors and the panel under them... heavy condensation visible against outer sheetmetal. The roof panels had started to warp a bit. Can't tell if it's a cold weather thing or a water thing causing the warping. No rain in the forecast, but we'll figure it out soon enough.
