Default Alarm module bypass question

When bypassing the factory alarm are the wires being jumped left unplugged/cut and the jumpers plugged in or are they left intact?

I am getting no charge at the alternator, the blue wire that excites the alternator goes to the alarm. I jumped it as on clarks-garage 1-4 and 7-8 but I cut the wires being jumped.

Thanks, I had read that thread and it is the one that sent me towards the alarm. I redid the bypass and now the alternator is charging, thanks.
