Going to have a new LSD installed in the 968, figure I will change the rubber boots and the infamous pinion bearing along with the gear oil. Anything else that should be taken care of with the transmission out?

To be honest, unless you're pinching pennies, which you probably aren't since you're having an LSD installed, I would just replace the synchros, at least 1 and 2. I don't know if R has a synchro but if it does, replace that one too.
Replace the axle flange seals on the side of the gearbox where the axles stick out.
Now's a good time for a short-shift kit, eh?
