Body filler (brand name Bondo) is used in even "perfect" sheet metal to make it smoother and cleaner. Many time straight from the factory cars will get body filler in them. Especially with older cars.
If done correctly, body filler is nothing to fear. Honestly you will never find a "perfect" car that does not have some level of body filler in it.
Obviously if its 1/2" thick there are other issues.

you'd be surprised I think how close a good bodyshop can get the fresh paint to look like the old. I've had about half of my car repainted over the past couple years (including replacing/painting a busted up fender), and it looks pretty good. Not concours perfect, but then again, I didn't pay for a concours perfect, full-body paint job either. So I suggest don't waster your time and money re-bondo-ing something that's already messed up - do it right, even if you can't repaint the rest of the car to match
