Car won't crank - just goes *thunk*
Until I can figure out which circuit is the problem, I've been using the DME relay bypass and pulling it out when I turn the car off. Unfortunately, I've left it in twice, while at work and ran the battery down. The first time, a coworker helped me jump start it. It took awhile but eventually got going and then I charged the battery at home. But this second time, that didnt work. When the jumpstart failed I pulled the battery and charged it at home and then reinstalled. Still no good. The battery was at 100% but still all I got was *thunk* when I tried to start it. I have a new starter and the battery still tested at 90% after failing to turn the car over about 4 or so times. What's the problem now? It was raining pretty hard this last time I ran it down, but the car has had 3 days, sitting in the sun, to dry anything out.

The ignition switch is only a year old.
When trying to start the car, it sounds just like it did the first time the battery ran down, when we were jump starting at first, until the battery got enough charge to turn it over with the help of the other car.
This sucks all around. the car is at work, and all my tools at home.

See if you can turn it over with a breaker bar and socket at the crank bolt. If not, you are likely hydrolocked as Mike C. suggested, and probably need a new head gasket.
That's a bit extreme of a jump to make, as you seem to think it's a battery drain issue. But to me, it's easier to check than jacking up the car and practicing your arc welding skills trying to get jumper cables on the starter.

IIRC, it wasnt raining when I drove to work. It started later and continued into the evening. It was raining hard while I had the hood up, trying to jump start it. I'd rather not try running jumpers to the starter just yet. I'm going to see how long the battery holds a full charge. Maybe in handling the battery so much I cracked something internally so it just cant deliver enough to crank??

Battery held the charge for 8 hours. I'll check it again tomorrow. If it's holding it's charge I'll try seeing if I can turn the crank with my wrench.

Sounds like the DME relay bypass may have caused a leaky injector to fill a cylinder. Try removing all the plugs and cranking the engine for a while. If it spins freely, then replace them and you should be back in business.
