$3500 isn't too bad. Is that parts and labor or replacing the above listed items? If the car otherwise perfect and and $3500 would be how much more it would cost to for that 100% perfect spec, then go for it.

And I can tell the car isn't full leather by the look of the upper door cards.

Another option is to wait for used parts to become available or do a swap (I once traded my beige M3 interior for a black M3 interior).

One issue is how is the arm rest in the door affixed?

Is that parts and labor or replacing the above listed items? Yes.
