Default Clogged drains, flooded pans, oh the humanity!

Yep, I've read them. Plenty of info on this condition. Oddly, the '99 Boxster started and ran right up till the time we loaded it on the trailer. Going up those ramps must have moved more rain water into the drivers floor pan submerging the alarm module. First sign of problems, parking lights stuck on. We pulled the battery cables, the drivers seat, the alarm module and started drying everything. When we put it back in, odd electrical things going on, like door locks actuating, alarm buzzing, etc. Of course the starter won't engage. Durametric says - Alarm module not found, so that's not good.

So, if we get a known good alarm module - we'll have to get the dealer to re-program that to match the original DME and key. Correct?

Also, what can we do to insure that the replacement alarm module doesn't get toasted from unknown electrical issues downstream (fried door locks, etc)?
