Have you tried looking at the PCA tech Q & A? http://www.pca.org/tech/ These guys are knowledgeable about all kinds of stuff! Good luck.

I guess you could swap over the intake assembly from a '99 996 and use your cable throttle - I'm sure it would all bolt on.
Also there's a member here - tholyoak I think - that has an x51 3.6 in his '99 and seems to be an expert on performing unatural acts with the Porsche electronics. If you can't find him here you might try the boxster racing board.
