Default 1999 Porsche boxter

When the top and windows are in the up position and while driving on the street and I go over a bump the windows
go down half way, than if I stop and put the all the way down and then up the windows will work properly again until
I go over the a bump again.
any suggestions?

Half way down, or the part-drop the windows do when you unlatch the top to lower it? If the latter, I'd look at the microswitch in the latch assembly. I've occasionally had the windows part-drop on hitting a bump, if the latch wasn't fully seated.

A common problem on these latches (that are on Porsches, Audis and VWs with minor variations) is solder connections cracking on the PCB inside the latch. See post #13 in this thread.
