I found this local 986 advertised; what exactly is wrong with the plastic window and how to fix it? Entire new top would be $1600 locally when I called some local shops, said the window alone is $900. Or is there a more obvious solution?

Looks to me like a DIY window replacement that didn't work out too well. You should be able to see by examining how it is attached to the roof. If you are handy you can replace the window yourself for about $100.
You can see how mine turned out in this thread. Not perfect but much better than your picture.
