I'll throw in my two cents. a) I've never had a problem using silicone on rubber door seals. Keep them clean and apply silicone frequently (like every 6 months or so) and you'll be fine. Probably. Well, mine was fine after more than ten years, but that car had only about 30K miles on it when I sold it, and all the rubber was like new.
b) On my 996 cab I had squeaking issues from the door as some have described here, only when the top was down. I sprayed silicone directly into the door latch (not the jamb). For some reason, there is something in there that would squeak, and this would take care of it. Not for long, maybe a couple of months, but it's a quick and easy treatment whenever it popped back up.
